I'm pleading ignorance here. Why would I not get the benefits of the 48MP when using the LR iPhone app?

The sensor in the main camera is not a regular 48MP sensor but a "Quad" sensor, where each group of 4 adjacent pixels have the same colour filter.
I don't know if Apple does not give access to third parties or if Adobe has not developed it yet, but with the LR camera you only get the 12MP image (treating each 4 pixels as one).
Even with the Apple camera, the 48 MP is obtained after post processing. The camera becomes very slow in this mode, so that's why you can chose 12 or 48MP in the iPhone, depending if you want fast response (use 12MP) or if you have the time for the best quality (use 48MP).
In low light (night mode) the iPhone switches to 12MP (low light is one of the main advantages of the Quad sensor type)
