I had such an issue too with my old Canon 1Ds - now with
the Ds II I´m free of it.

I've seen a number of 1Ds images where the RAW file had clearly different levels of amplification on odd and even lines. Since there are green pixels on all lines, and green is heavily weighted for luminance, the modulation is seen by converters as a luminance event, and this results in a checker-board luminance overlay that gets exaggerated in a 67% view in PS. The red and green pixels, of course, are modulated, too, but independently, so their difference is only seen as a white balance event, which converters can counter-balance.
I don't think you're getting any more pixel-level readout quality with the professional series. Better weather-proofing, f/8 AF, fps, etc, are what you're paying for.
