1. No - Capture One did NOT "delete your shoot".
2. Don't worry - you're almost certainly going to get your images back
Based on your description of events it sounds like you formatted a CF Card in a Canon, shot it in a Canon, then shot it on a Phase One back without formatting it in the Phase One back. This severely screws up the format of the card such that the Phase One images are being written (and reviewable) in the digital back, but not in a way that the computer/desktop-operating-system can understand.
Fortunatly every time I have seen someone do this they were able to recover nearly all, or all, of their images using
Data Rescue 3 from ProSoft. Probably other recovery softwares would work, but I have specifically seen Data Rescue 3 work in all three cases where someone forgot to format their CF card after shooting with a Canon.
So do NOT do ANYTHING with that card until you've downloaded Data Rescue 3, and done a "Full Scan" of the CF Card (the words may have changed in version 3 - I last used it at version 2, but "Full/Thorough/Complete Scan" as opposed to a "Quick Scan"). The filenames may be screwed up, but the images themselves should be completely fine (as long as you haven't written anything to the card after the Phase One images.
Bottom line - always format your CF cards in the camera you use them in. This goes for Phase One, Canon, Nikon, Sony, etc etc etc and is independent of which raw processor you use (Capture One, LightRoom, Aperture, Raw Developer etc etc). It's an awful idea to mix and match without formatting in-camera.
