We have just installed CS5 on our MacPro 2.66GHz Dual Core OS10.6.6. After going through all of the procedures to install, we started using it to process some recent images.
Everything worked fine until we used the clone tool (rubber stamp). Every time we clicked the mouse, the image flickered very briefly, showing what appears to be another image. It happens so fast that it is almost subliminal, but definitely annoying.
Here is the interesting part: this flicker only takes place in full screen mode, black or grey.
And it doesn't do it on our cheap screen we use for tools, full screen mode or not.
Our calibrated screen is an older LaCie 321.
We have Photoshop 12.0.2 using 64 bit. It also did it in 32 bit
We switched Scratch Disks. No change.
The files are anywhere from 72Mb to 400Mb. We have 7GB of RAM with 70% assigned to CS5. We tried a file of less than 1MB and it did not flicker.
On the same computer, we still have CS4 and it works with no problem.
On another computer, iMAC 2.8Ghz i5 wih only 4GB of RAM and one disk, CS5 works fine also.
Have checked with local Mac Guru and he hasn't a clue.

Could it have something to do with GPU acceleration?

I agree with Bart.
In general there are a lot of specific performance settings for Photoshop, have a look here.

When you work with rather big files the cache levels setting may be of special interest.
