I live in the metro NYC area and second the thought that you avoid having a car in the city. Besides the rental cost and high cost to park, the traffic is terrible and you might not find parking near to where you want to be. Unless you are carrying a lot of equipment mass transit and walking is more efficient.
One low cost alternative to hotels is AirB&B, if you are open to that.

I did a combination of both multiple times but by this I mean that I drove there,  parked (look online for locations and prices), then used public transportation and my own feet  (from midtown to downtown is not that long of you are used to walking).

Liberty State Park from NJ might be a nice place to shoot NYC at sunrise.    Brooklyn Heights Esplanade might be good place to shoot Manhattan from the east at Sunset although you won;t get the street effect,  But you can do that a second day.  Here's an old shot I took before 911 to give you an idea of the location.

That's Brooklyn Heights Promenade not Esplanade.

Sunrise is great on either side of the Brooklyn Bridge.  The Manhattan buildings light a golden color in the sun or you can shoot the BB from Manhattan and get the sun rising.  I've found that shooting the sunrise from NJ is over too fast since the sun is already high by the time it clears the buildings.  My 2 cents.
