Too bad that Promise has fouled things up by restricting the drive options for the enclosure.

Would there be a noticeable difference in performance between Pegasus2 and a comparable USB3 external drive solution (assuming hard drives, not SSDs) hooked to the nMP?

Note the difference with the Promise Pegasus2 diskless model and the model that ships with disks installed. They are not the same.

OK, maybe this is a better comparison. There are three storage devices on my MacPro. The Apple internal SSD (256GB), Seagate Backup Plus for Mac-Thunderbolt 1 (3TB SATA), Pegasus2 R4-Thunderbolt 2 (8TB configured in RAID 5 reducing capacity to 6TB). The slowest was the Seagate drive.
