Will be in Kyoto (4 days) and Koya-san (3 days).
I've already found a comprehensive list of Kyoto temples, am looking for other recommendations, besides Gion of course.
Also, any other ideas on either location that you'd be willing to share would be greatly appreciated.

Hello AA,
Some places in Kyoto I like from the top of my head are Daitokuji (North west), Sanjuusangendou (East of Kyoto station, walking distance) and Touji (South of Kyoto station). There is also an area north west of the Kyoumizudera temple that is pretty nice.
You have also some very nice old Machiya South west of Gion that are worth a visit, although not speaking Japanese could take something away from the experience.
A bit further from the center in Ouhara (about north east of the city center) you have the very nice Housenin and Sanzenin.
The whole of Koya san is great and 3 days will be plenty.
