Well, most cameras sort of force the choice on you as to what media you use...

I think you'll find CF cheaper and more available at higher capacities.

The others have pretty much answered your question. CF is cheaper than SD and goes to higher capacities. Basically you pay more for a smaller form factor with SD. It partly depends what else you have as my PDA takes SD and my camera takes CF, so I can't mix and match. There might be a difference in the speed of data transfer though whether its significant I don't know.

SD cards seem to be available up to 2GB. CF cards seem to be available up to 8GB, although I would hesitate to put so much data onto one card. They all come in different flavours of read/write enhancement. If you are pondering this question in relation to a Canon 1D/1DS MKII and are planning to use the excellent Epson P-2000 as a storage device, it is as well to be aware that the P-2000 does not support SD cards larger than 1GB.
