Are you sure you have a 2.5 inch space. I just started using the ipf5000 and at this time I use qimage to print. Using premium matte paper setting it tells me there is .12" unprintable border on leading edge and sides and a .92" border on the trailing edge. This is also using letter size (8.5" x 11") paper.
Maybe this border changes with paper selection. Also note I have only printed a profile color chart using the tray and did not print near the border. If I print on some 13x19 paper today I will see what borders qimage gives me on that size/type paper.

What are the smallest margins I can print?
Cassette - 3 mm (0.12 inches) for all margins
Manual feed (top load or front load) - 23 mm (0.9 inches) for bottom margin. All other margins are 3 mm (0.12 inches).
Printing on roll paper allows full borderless.
Those numbers are the same that qimage indicates.
Also, in the Wiki discussion someone was having margin problems using the tray and removed and reinstalled the drivers to fix his concern.

Does anyone have an idea how to solve the Problem, that using the upper tray (single sheet) leaves an unprintable space of 2.5 inches on the sheet?
