Other than being able to combine multiple files, I can see no real reason for distribution via this method; the contained .mov files being highly compressed to begin with, there is next to no space savings.
In addition, both Mac and PC extraction result in the chapters being scattered into child folders - how about just .mov's + the ToC.pdf?

I've found that some files don't make it properly to their destinations unless I zip them. For example, uploading to other's via FTP, some files have to be zipped for the receiving end to get them without issue. You are correct that often, there is no size savings but something about how the ZIP places all the bits and pieces together seems to warrant it's use.
